It's still better to take fat with things that use fat-transporters for absorption, right? Like vitamin-d3 and bacopa, for example?

That depends on their molecular weight and solubility. If they have a LogP over 5 and a molecular weight over 500 Daltons, then yes. If they have some strange property where they form insoluble crystals in the presence of water, like some polyphenols, then dissolving them in a lipid carrier can allow them to absorb, too. IT just depends.
Bacopa you don't want to take with a lipid, as you want your probiotics to metabolize the bacopasides first. Those metabolites are the ones that get absorbed. Vitamin D3 just need stomach motility to slow. Usually eating food will slow stomach motility, which is why it is suggested to take D3 with food. It's not really the fat. It's the slowing of stomach motility that is helping.
