Synapsa is standardized to a higher bacoside content. Both use the whole plant material, and have their own unique water/ethanol extraction methods. However, Bacognize maintains the ratios of the natural plant, trying to keep the same "fingerprint" of the natural plant. Synapsa looks more to get the most bacosides they can out of the plant. So the effects are going to be slightly different. It's similar to the differences between Sensoril and KSM-66 ashwagandha. Both Bacognize and Synapsa have human clinical research behind them.
I am still getting a feel for the Synapsa, but some have described it as less sedating than the Bacognize. I need some more time with it to really give my honest opinion, but I like it so far.
