Why do I feel so serene when I am "coming down" from MDMA

I feel long periods of emotional clarity combined with a willfulness that I normally lack.
Does this happen to anyone else? What about while on other substances? The initially "high" is not as appealing or enjoyable as this ability to efficiently use my feelings.

It's definitely variable. I usually get them all the time with MDMA. However, the last few times I have rolled, it was crowded and the vibe was off. Those times I did not get too much of an afterglow, even though I supplemented the same. Your own conscious mood plays a very large roll in whether or not you get an afterglow. Obviously 5-HTP will give your body the raw materials it needs to make serotonin. However, it's a higher level process that dictates your afterglow.
I actually got more of an afterglow from 4-ACO-DMT this last time than my MDMA trip. That is because I did it at home with friends. The setting was better, so my effects were better. Don't underestimate your own brain, and the control it has over your mood.
