Besides prime shipping and price (the price difference is likely to cover the cut Amazon takes) the main difference I noticed last time I looked was that ND didn't list all of their products on amazon. I can't recall what I was looking for, but at the time I could only get it from ND directly.

Also, there are coupon codes floating around that I don't think you can use on amazon.

I'd suggest shopping around the ND store on their site first, and then compare to amazon and see what works out better for what you want. If you're making a big order (over $50), priority shipping is free. They usually do a decent job packing stuff up (sometimes I get a padded envelope when I'd prefer a box, but its not been an issue yet), they ship promptly, and stuff comes pretty quickly (they ship from Arizona IIRC, and I get my stuff in a day or two on the East Coast).
