Do you take those along side the initial dose of the drug? or later on during the come down? Because, regardless if I am taking stimulants, I do take bacopa as a part of my nootropic rotations (~3 times per week), and I take St. John's at night along side a low dose of melatonin.

No, you take them the next day, and the following week to two weeks. You want to stop the bacopa and SJW at least 5 days before an MDMA roll, or there will be interactions.
