Because most semi-auto and automatic machines separate them during the filling process. It also ensures the interiors don't get contaminated and that you have an equal amount of caps and bodies in your run. If you had to count and keep track of both the caps and the bodies separately, and load them into machines in the proper ratios, it would be a nightmare.
