is it just me or does the extra 10% on the Natrium being auto applied as a price change rather than as a "discount" actually reduce the amount saved? Is this a new system?
for example, if a Natrium product was $100, with the sale the price gets -%10 to $90, but the %20 discount is applied to $90 and not the $100. Resulting in the final price being $72, instead of $100 \* 0.7 = $70

Natrium discounts always show up on the item in the cart, because they are automatically applied. Then the coupons take the discount off the cart total. It's just how Bigcommerce displays coupon discounts vs. automatically applied ones.
